They never establish how Bette acquired her power. Simply having been at a 33,1 facility doesn't make you meteor infected. Mikhail Mxyzptlk wasn't. Molly Griggs wasn't. In "Justice", Oliver says that Lex is setting up 33,1 across the world, where there is evidence of people with abilities (doubtful that all of them have passed through one Kansas small town. Specifically the ones from other countries).
Been a while since I watched this episode, but if Clark and/or Chloe jumped on the idea of her being a meteor freak, there is one simply explaination: THEY'RE FROM SMALLVILLE! They have spent the majority (well, Clark) of their lives in Smallville. A small town, where the majority of the metahuman population was meteor infected. When Bart Allen showed up, Clark instantly assumed that he was meteor infected (and then surprised to learn that Bart had never set foot in Smallville). When Arthur Curry showed up, Chloe instantly jumped to meteor freak. Upon learning about Clark's powers, both Chloe and Lana assumed that he was meteor infected. Being from Smallville, they're like wired to try and connect everything to the meteors.
Honestly, if Clark had gone to Norway and encountered a woman named Tora Olafsdotter (Ice), he'd probably still jump to meteor freak, upon learning of her cryokinetic power. Dig into her past, try to link her (a woman living in Norway, who might never have left the country, for all he knows) to Smallville. Try to link her powers to Kryptonite, because that's how living in Smallville for 20-ish years have affected his view of the world: Metahumans in Smallville tended to get their powers from Kryptonite, thus all metahumans in the world must've acquired their powers from Kryptonite. If he can connect Tora to Smallville (and Kryptonite), she fits into his view of the world.
