Regina changing Emma's memories were never about Emma. She did it for Henry. She wanted him to have happy memories of a happy life. Emma only had two years of memories she would lose, while Henry was going to lose 12 years. He would become an amnesiac orphan, which would make it very difficult for him to have a new family and to have a happy life.
Even if Regina wanted nothing more than to keep Henry by her side, she wasn't blind to Emma's capacity for love. She knew she could trust Emma to love him and to keep him. By changing Emma's memories she made sure Emma would remember loving him and wanting him by her side. She ensured Henry's safety and happiness. She had no reason to change Emma's memories beyond the point Henry was born.
