I never understood....could it be that they were both dark ones; or at least 2 halves of the same dark entity.

maybe. pan could have become a dark one on the island and the dagger can only be used to kill one dark one at a time so maybe when it kills a dark one it kills all the dark ones and creates a new one from a killer. althought maybe rumple will be reborn if he uses it on himself.
