If Chuck has been a pawn in this much bigger game, if the Ring and Flucrum were all just puppets to a bigger power, why leave Chuck, Sarah and Casey alive? I would think that people like that wouldn't want to leave any loose ends, and would be able to suppress any info Chuck threatens to leak.

Yeah I think you're right. Just as Beckman left those glasses for Chuck, I imagine there is something the CIA left behind to monitor the team.
